I actually enjoyed the M/S relationship when it was ambiguous, and I was never sure about it, even after William and a couple of kisses, because it was never made clear. I loved the whole vibe between them, the fact that Mulder would go to Antartica to get her back and that she'd flippin' shoot him to protect him. I loved that. When their relationship was revealed to be an actual relationship, I gotta say, I felt it lessened it quite a bit. It made it less epic, less special. It was just another couple with the potential to break up on down the line instead of this 'bigger than the both of them' togetherness.
So it's not about the fact that X&G are the same sex. It's that the show took them to the threshold and no further, which is why it's open to such interpretation depending on what you want to see. I saw an epic but platonic friendship.

My darling baby Evie...I love and adore you with all my heart and soul...forever and
always
